re: Changing colors in generalYeah, there's a bunch of things you can change in the theme's customization panel. Go to Dashboard->Pages and Themes and click Customize button next to Structura. Any thing you would want to change that's not there would need to be changed in the theme's main.css file.

re: Number of columns on home pageIn the home.php file (located at packages/theme_slate/themes/slate/home.php) you'll see three divs with a class of col_4 right in a row. Remove the last two divs and change the class of the remaining first one from col_4 to col_12

re: logo or sitenameIt's because the #header has a set height on it and will cut off anything over that height (and the logo is taller than that. Try adding this to the Custom CSS box in the Customization panel (Dashboard->Pages and Themes and click Customize button next to Clearview)
